Spawns With More Than One Faction
Do we have a way to handle a spawn being associated with more than one faction (both positively and negatively)?

Yes, use the faction_alliances table to set up hostile or friendly faction's to the faction ID you are assigning to your spawn.
Example:
The Great Herd, Settlers are friendly to City of Qeynos
But City of Freeport is Hostile to City of Qeynos
So killing a spawn with City of Qeynos assigned, lowers your faction with the Herd and Settlers, but raises it with Freeport.
(note: "id" in this table is not faction_id, but the PK of the faction_alliances table)
Example:
